Another point to consider is that the affairs within the Yashiro commission and revolving the Kamisato clan wasn't exactly peaceful during Ayaka's and Ayato's youth. Having Ayaka's childhood friend being a Shuumatsu ban ninja would also serves well as her personal guard, which isn't an uncommon trope

Do you think Chiori may have ties to the Kujou clan? Her main symbol is very similar to the one the Kujou clan uses. Y’know, the three circles. Maybe that’s how Ayaka and Chiori knew each other as kids.

I agree with your theory about Chiori and Ayato's last lines being code words! Except for "how is Ogura?", everything they discussed should be common knowledge given the time elapsed – doubly so if we remember Chiori can count on a whole intelligence network.
